It was a big building, with many floors and there was an event going on with several important figures and guards. These guys were obviously trying to keep their presence low key, and clearly they'd be outnumbered by the building security. Of COURSE they're going to do this covertly and try to get Mike through Sarah and not raid the entire building searching for him.

The country is actually spelled "IRAQ". You seem to think he only now realizes there are holes in his memory, when in fact he admits during his 1:1 conversation with Sarah that he has known for a while he doesn't remember things and that he doesn't necesarily WANT to remember. This is not uncommon among those who have undergone battlefield trauma.

Probably, but you'd have a hard time convincing anyone that "Mike Traceur" is still alive when the evening news says he's dead complete with a picture of him and a body.
And let's not forget that Wilton gave Michael Long the face of his not-so-nice, criminal son. Is it any more logical to give your "Knight" the face of a criminal?

Except that Mike doesn't know that's what they did, and frankly, the fate of "The Package" is ambiguous. They said "witness protection", so for all we know he's either locked up in a lab or living in Arizona somewhere. As far as Mike knew, he was keeping the list of undercover agents etc. from being exposed (which would SAVE lives).
I do agree the FBI (or at least some elements of it) being involved is not ideal. However, it makes sense if they are going to begin dealing with more international threats. It's one thing for FLAG to have helped a single mom and her cute son with a corrupt sheriff in the middle of California, it's another for a private organization to hop all over the globe doing whatever it wants on foreign soil. I also get this feeling the story arc is meant to move the FBI into the background after a while. We'll have to see what the deal with Torres and Mike's missing memory is first.
