I'm noticing that I'm hearing the scanner sound a lot more in this new show.

In TOS it was really only used to emphasize Kitt. In this new version it seems to be a constant. This doesn't actually worry me, but it got me thinking about if (within the new KR universe) the characters can hear that sound?

And maybe thinking about if it's being overused or not?

At first I thought it was overused, but now I don't really mind. I still have a problem with how little customized KITT is, so the sound makes him a little more distinct than the other cars.

They should still probably try to sync it with the actual scanner though.

Absolutely, only problem is that I'm sure this was one of those "last second" decisions to throw us a bone. Only thing it that it's weird to have it for the new KITT's split scanner... I think I miss the pilot sound effect for it.
